I have a chance to pick up a Mark III with hardwood combo and hardwood thiele. Truth is though, I'm only interested in getting the hardwood to put a C+ into, and then sell the Mark III Blue Stripe (it has a R2 mod). I think this might be a more affordable route to getting hardwood than just buying outright. The Mark III hardwood combo with the thiele is selling for $1700. How serious of a hit would I take when I went to flip it in a black headshell?

In this economy it's tough to tell what sort of hit you'd take.
MkIII's seem to sell in the $900+ range regardless of stripe.
Having the R2 mod is plus so maybe on the higher side of things.
Heads sell better than combos.

A few short years ago an empty hardwood combo shell and/or an empty hardwood thiele would sell for around 4-500 each.

Luckily, the Blue Stripes are one of the more desirable stripes in the Mark III lineage, but in today's market, it depends on how loaded the AMP is. If the amp has GEQ, it would be listed for anything between $900 to $1,500, but would SELL for around $1,000 to $1,200.

Do you have any pics of the hardwood shell?
