Use an eq in the loop, a MM Petrucci axe, scoop the mids and dial back the presence, and treble and your close!
 
For leads yeah. The stiletto has a very liquid lead tone simular to the Marks for leads Id say. Im not saying the lead tone of a stiletto sounds like a mark. Make sense? :D maybe some of his crunchy tones could be had from the stiletto too. Id recomend putting an EQ in the loop either way
 
Try out some different caps on your treble control to kill some of the treble and you can get that singing lead with the highs rolled off sound pretty easily.
 
Well, technically, John used an EL-34 loaded Marshall rack-mount power amp in conjunction with a Mesa/Boogie Triaxis only on "Metropolis Part I", so, with that in mind, it wouldn't be ridiculous to assume that a Stiletto Deuce II, which is essentially the same thing as the aforementioned setup (Mesa/Boogie preamp coupled with a power amp that's optimized for use with EL-34 tubes) would be able to come very close to at least the tone in that particular song.
