I have a Mark V and when I use my Dunlop Crybaby Wah it reduces the volume a tremendous amount. If I switch the wah off the volume is restored. I've never had any issues before with Wahs like this. I've changed out the battery just to make sure, put the wah through the loop too and it's the same. I'm wondering if there is an issue with the wah or if other people have experienced this too.

It is normal for a wah to reduce the level a little. The GCB-95 is a little worse than some others, I had it before. I now have a 535Q Wah. The boost function allows me to get the signal back to normal. Maybe you should try it or another like it? It's barely more expensive and is more versatile.
