I'm not sure what you mean by the precribed pedals and the presence and volume working with them. Not proscribed pedals. It doesn't sound like you're doing anything wrong, at least according to the manual. Do these two controls (presence, output vol) work as proscribed with your pedals?

Is it possible someone modded the amp, possibly changing the loop to series?

I use a mesa ms-12 speaker with my Mark v 25. I tried the evm12l but went back to the ms-12. The evm12l was too articulate for me. I like the way the ms-12 smears the mids.
