I had the loop send / return set to high on mine ALL better after I lowered the level I was clipping the input of my TC Electronics Nova system I have in the effects loop

I have had issues with my foot switch also.
you can make it better the ground tab on the amp there is a mod and this helps along with stress relieving the cable.

Much better for me after doing this.

There is a whole thread about "ice pick gain' on the MKV some change V4 with a 12 AT7 instead of the AX7 , I changed the power tubes to EL34 as to my ear it reacted more like my old Boogies.
It does sound like you have the presence set to high

I don't bother with 10 watt mode, the master volume is excellent like others have said. I like the clean at 45 watt and channel 2 MK1 also at 45 watt and channel 3 MK4 at 90 watt EL34s in Veri power mode practice at a low talking level. I made some pedals that really worked well with my MKII I made several dual ODs that might fit your bill or I had a single unit ( Niagara ) that can do anything. I find the EL34 power tubes in mine make it more classic and controllable for me.

Try turning the presence control down for a start.
Also a bigger ( deeper ) cab can really help smooth things out with gain

Even when the clean channel is set to 6-7 there is some hair on it especially when your guitar has some output,. I never ran the clean channel super clean and rairly used the gain channel , I just hit the clean channel with a bunch of pedals to suit my needs served me well for 30+ years some other l...

Every Boogie I have ever played seemed to sound best at 8 ohms could just be me but I like it better.

I use a combo of the preset GEQ and the boost to give me different tones on channel 3.
I also have a couple of pedals ( that I make ) to add some spice on occasion ( http://www.tonalinsanity.com )
With the MKV I use the Aurora Borealis and a Matterhorn or a combo of both :)

I am 100% on the EL34 front !!!
